Autoimmune conditions such as Hashimoto’s thyroiditis and IBS-related immune dysfunction are increasingly common, yet often deeply misunderstood. Patients are frequently told their immune system is “overactive,” which can sound frightening and final. From a Functional Medicine perspective, autoimmunity is better understood as immune imbalance rather than immune aggression.
In practice, I see that the immune system is usually responding to signals it perceives as threats—often originating from the gut, chronic stress, blood sugar instability, or ongoing inflammation. The immune system is doing its job, but it has received confusing or excessive input.
A significant portion of the immune system resides in the gut. Digestive dysfunction, food sensitivities, altered microbiome balance, and increased intestinal permeability can all activate immune responses. In individuals with Hashimoto’s or IBS symptoms, these gut-related signals are often central to the picture.
Using comprehensive blood chemistry, we look for patterns of inflammation, immune activation, metabolic stress, and digestive efficiency—not to label, but to understand how the body is adapting.
